Very little is known about the damselfish Pomacentrus emarginatus, the fish is listed in various checklists like "An annotated checklist of damselfishes, Family Pomacentridae Bonaparte, 1831" or "Coral Reef Fishes of Indonesia", but the references to the fish refer only to its localities, mostly around Waigeo Island, one of the four main islands of the archipelago of Raja Ampat off the coast of West New Guinea, and the occurrence in Palau.

A first description with more detailed information is also not available.

All that is known is that adults of Pomacentrus emarginatus can be found on the upper edges of steep outer reef slopes, where the fish occur singly or in small groups.

Adult perches are gray with black scale margins, the caudal fin is clear and partially whitish, dorsal, anal, and pelvic fins are dark, and the pectoral fin base is white.
